Are you sure the new theme included wallpaper?

Could you go to Control Panel > Personalize. There make sure your new theme is selected and then along the bottom choose Desktop Background. See if you can locate the new wallpapers.

If you do find the new wallpapers and select them, then be sure to save the "new theme" and then delete the old one, so that now the wallpapers are associated with that theme.

My hunch would be you ran some tool to increase hard drive space or somehow deleted the information or maybe set something in group policy which prevents the user from changing the desktop/theme etc.

I would suggest you try a restore point prior to the problem. If you don't have that then try to undo the changes you have made recently. Other than that all I can think of would be a complete reinstall.
